I don't have much direct experience with CheckPOInt 3.2, but I don't think instability on otherwise stable systems was a major cause for concern. Some people's navigation systems are unstable even without CheckPOInt, usually due to bad SD memory cards.
The main concerns with CheckPOInt 3.2 relate to synchronisation and POI recording. I've explained these in more detail in the forums in the past. If your desire is to work with the Pocket GPS database, 2.0.2 is certainly superior for recording POIs - not only does it add accurate textual descriptions to the recorded points in the CheckPOInt.ov2 file, but it also flags deletions there rather than deleting them directly from the POI file.
CheckPOInt 3 upwards adopts a different strategy. If you don't enter POIPlace details, it works like CheckPOInt 2.0.2 to some extent, but with no textual descriptions in CheckPOInt.ov2 and direct deletions of false POIs. If you enter POIPlace details, you can't revert to this behaviour - to my knowledge, no way has been found to remove the synchronisation details other than a hard reset.
I respect the right of the developer of CheckPOInt to take the application in the direction of his choosing, as I respect the rights of every user to choose either 2.0.2 or 3.2 according to their wishes. I prefer 2.0.2 if I use CheckPOInt. I think both versions are fantastic programs, especially as they're free of charge!
If you have specific stability concerns with 3.2, feel free to post them - though I think the reasons outlined above are the more common reasons for choosing 2.0.2 instead of 3.2.
